Correct, the frequency response using the simplified calculation (setting s = jw) assumes that all elements in the system are linear.  The method is summarized in textbook (Marlin, 2000) Section 4.5 and given in detail in Appendix H.

The frequency response for a non-linear system could be determined by simulating the system for a sine input.
